Hoho I could come up with quite a few opinions that go against the grain for this fandom, but I will spare people to only a few.

- Deidara is probably the most masculine, "macho" character - behaviorally - in the series, and is in no way the most effeminate male in looks.

- Orochimaru was not a cool villain, he was one-dimensional, and creepy in a way that is not interesting or amusing.

- Neji is a boring, completely uninteresting character, and is only worth page time when his far more likeable teammates make us laugh at his expense.

I will answer both the first and second version of your question. XD (though I dont follow Alias fandom, so Im only assuming my opinion goes against the norn)

Alias: (I have to think so far back here, lol)

- Vaughn should have stayed dead the second time.

- The final seasons werent bad, and I was fairly happy with the ending.

Harry Potter:

- Lucius and Narcissa should have died like true villains, and not that "only wanted to protect their son" bullshit.

I'll be honest, when I first got into Naruto and the only exposure I had to him was stills from the anime, I thought Deidara was a woman. Once I got to that point, though, it was really obvious he wasn't, and I don't understand why fandom seems to love giving him Weepy Uke Syndrome.

I like Neji. It's one of those things that I can't really explain, but it is. It is true that he's a lot more fun (to torture) when Lee and Tenten are around.

Word on Orochimaru. Akatsuki is clearly a superior group of villains, even if most of them have been offed.

When I first saw him in his first few manga panels, I thought he might be a really ugly woman too, but then I saw that he uses "ore" to refer to himself, which is something even the most butchy tomboys dont use.

Personally, I think Neji is more girly looking. And Orochimaru takes the cake (but thats intentional).

- I like Orihime, I think her quirky spacey-ness is adorable, and there is more depth to her than meets the eye. Shes a strong character, just not in the obvious ways.

- Aizen is really not that cool or epic, and is actually pretty one-dimentional and boring as a villain. His underlings are far interesting.

I can't remember at the moment how Lucius and Narcissa died, but yes. People can be bad people and good parents/love their kids.

- Kaname is a selfish, manipulative bastard who's never done a single thing in Yuki's interest; everything he's ever done has been with a self-gratifying agenda. He is more of a sleeper villain than a hero.

You're right about Deidara. I have to admit, I'm so sad he wasn't a girl - I though he was for the first couple of chapters, and that would have been really, really awesome.

I like Neji, mainly because the contract between him and Hinata and that relationship is delicously fraugh and fucked up.

He IS like Takumi in a way. He does care about her, but that wont stop him from doing things that he knows would anger or hurt her (if only she knew) in order to acheive his personal desires. To me they are both the worst type of man, because you cant see them coming. They are charming and sweet when they want and there is nothing about them that raises red flags. You dont realize how bad they are until youre already sucked in. >:|

Aside from Deidara and Orochimaru, I don't think I've ever mistaken any of the 'girly' male characters for women, and I don't think any of them on second glance look all that effeminate.

Oh man, trying to push the RAGE button are you? I was never a fan of twilight, but Im sure almost every opinion I have of it goes against popular fandom.

- Edward is not the tall dark and broody Byronic hero SM tries to pawn him off as. His chauvinistic posessiveness and emo angsting are the most unattractive thing I have ever seen in a leading love interest.

- Jacob should be shot for the abusive way he treats Bella, and Charlie along with him for supporting and enabling it.

- The Volturi are much more interesting than the Cullens and there should have been more about them.

I could find more, but then I would just be ranting about how much of a trainwreck this series is, and repeat things that have already been ranted about countless times. XD

BTW, I finished my SaiSaku oneshot, you should read it. XD

I have nothing against Hibari. He is his own creature, and cant be held to the standards of other "normal" people. XD

- Squalo and Bel are the only cool Varia. The rest of them suck.

- Yamamoto should not have forgiven Gokudera so easily after what he said before the Gamma fight. That was a really fucked up move and he should have suffered for it. ( I say this because I love Goku and that scene was like a kick in the gut. I almost stopped liking him because of that.)

- Lambo is more annoying than cute.
